I wanna change the homescreen background of a theme I have but keep the custom apps. What's the best way? I tried moving things around in winterboard but that doesn't seem to work.

You may need to use iFile.
I'm just getting started with it, but IIRC, themes show up in a specific folder so it's easy to get in there and change the pic....

Use your favourite SSH desktop client of via iFile directly from the device itself. As snowtrooper stated, within your currently set theme there will be a Wallpaper.png (or however it's named) you just need to overwrite that file and respring. You could simply rename the original file and SSH the new Wallpaper into the relevant location.
