Default Apps on iphone not showing in itunes

I haven't synced my iphone in awhile and decided I needed to incase I lose anything in the upcoming 3.0 update. Well in the applications section on itunes on my PC it's now showing all of the current apps that are on my iphone. I was going to seperately sync apps but it said if I did I would lose the apps on my iphone and they would be replaced with what the computer is showing I have. Sorry if this doesn't make much sense, i'm kinda confused. Can someone please help me, if you don't understand, let me know and I'll try to explain better. Thanks.

This same thing is happening to me, did you find a solution?

My computer is authorized, apps will copy from itunes to my phone, and some will copy from my phone to itunes, but not all of them. the ones that won't copy to itunes don't even show up as being on my phone, yet i can see and use them on my phone fine. I've had the 3GS for a couple weeks and have never been able to get it to SYNC properly.
