Yes, though you can not create bookmark folders on the iPhone, that cacn only be done on your desktop.
EDIT: OJ has proved me wrong on this one.

Let me try it this way. For Web Icons (the cute squares you see on the desktop) you can not make folders but can create 8 pages of web links. In Safari you can edit your bookmarks (a icon on your tool bar at the bottom of safari) with as many folders/sub-folders as you want. The book marks in safari are sync-able with PC or Mac Safari or IE.
