Are you still going to recommend restoring to factory settings before rejailbreaking then?

No. Just be careful when upgrading firmware.

I'm confused.
You upgrade the firmware then restore from backup. What do you mean, "be careful"?

To get back to the original question asked....the answer is NO you cannot back up the jailbroken state. You will have to re-jailbreak after restoring.

So, if iPhone quits working then I have to restore "factory condition" as a message says when starting the restore, and then do JailBreaking and Tethering again. I wonder what exactly the Rock and the PkgBackup do which so far mentioned by other posters.

PkgBackup will restore all your Cydia apps so you do not have to install them each manually, individually. (Same with Rock with the apps handled there).
