Dock Flow with Custom Apps?

So when I install any DockFlow theme, it seems that I have to stick with the defaulted applications on that dock (Safari, iPod, Phone, SMS, Mail). I want a DockFlow, but I want my own apps on the dock. How can I do this and still maintain the dockflow look?
