I've heard about numerous problems with the AppStore's updating system ever since the AppStore launched. But I've never had any of them - until now.
It seems like this started about three weeks ago - I downloaded an app update and it did on of those weird sequences of messages saying "This app is currently being modified. Please try again later." or "Unable to download app. Please try again or your computer." and all of those other messages. Since then, I've not seen one app update in the AppStore.
I thought this was kind of weird so I decided to check my app versions last night and compare them to current ones. I noticed I had Doodle Jump 1.5, and 1.8 was the current version. In iTunes, like it's always been, there a number 12 next to the Applications pane - I'm sure this is the right number of updates available - but clicking "Get Updates" takes me to a page that tells me I have none. Anyway, I go into the iTunes store and download Doodle Jump, assuming I would be able to download it for free as I've purchased it before. Nope. It charged me. I got the new version, but what the heck? My question is how am I supposed to get all 11 remaining updates?

New one on me but I would uninstall iTunes and then reinstall with a fresh boot in the middle.
Do the updates from the iPhone and then resync. That usually fixes it for me.

I would, but the AppStore on the iPhone tells me I have no updates. That's pretty much the main problem.
Are you sure you haven't logged out of your account and logged in with a different one?
I get the same symptoms when I switch to my US account and theN sync. The sync changes the iPhone to the US account too. Then I don't see updates.
Switching back to my UK account and re-synching sorts it.

The apps you are trying to download may be like Tweetie 2 and require a fee for an upgrade. It has been my experience that when I check for app updates, and get a list of new apps, I check to see if the update still shows as free. If the specific version of the apps on your iPhone do not have an update, you won't be able to see an update for it in the App Store if the update is a completely new one.
Another possibility is to try deleting the older apps on your iPhone and reinstall the updated versions from the App Store. Sometimes, iTunes continues to show the older version of the app, despite the newer one being available. If the app update is still free, there won't be a charge.
If the app is being modified in iTunes, for example the price is being changed, you won't be able to download the app until the chnage is completed.

What OS version are you running? It could be that the updates are for a newer version only. I have had that happen to a couple of apps that I have installed.

I found out all the apps that needed updating were purchased with a different account, the one I used prior to setting up my current one. I had to sign out of my current account and log in with the new one, and then the downloads were available.
