Hey there,
How do I format an iPhone but keep the applications and the firmware I already have installed (3.0.1) because if I go for 3.1 I won't be able to jailbreak and unlock (I think?) but if I can jailbreak using Macintosh then please link me.

I may have this incorrect, but you want to format you iphone 3.0.1 but keep it on that same firmware?
You can go to settings>general>reset>erase all content and setting
this will restore your device but keep the same firmware etc. Then you just sync your apps back to it.

If you download the 3.0.1 .ipsw file (for the v1 iphone), you can restore to that Firmware through iTunes. Once this is done, you can re-jailbreak and sync all your apps back on.
Don't just hit the Restore button, as this will download 3.1 from apple's servers and restore your phone to 3.1 which is something you don't want.

When you've plugged your phone into iTunes, you need do hold 'alt' on a mac and 'shift' on a pc when you click the 'Restore' button. You will then have to navigate your fresh 3.0.1 FW.
Then, download Redsn0w located here: http://redsn0w.com/
Run Redsn0w and you'll be Jailbroken again. Download the ultrasn0w unlock.

Thanks, but what about Cydia apps? If I upgrade to 3.1, can I somehow restore my Cydia apps too?

There are packages such as Package Backup and RockApp that will restore your cydia packages. I haven't tried RockApp but Package Backup didn't work for me. Perhaps it is incompatible with some sources, I don't know. Otherwise do what I do and write down all of your main packages (winterboard, 5icon, openSSH, etc.) and the dependencies will install with the corresponding packages.

To add to what Kuntry said, Chronus will back up your stock and third party app settings.
