if I update my iphone to 3.0.1 then jailbreak, pointing redsn0w to the 3.0 restore file, will my actual phone still have the 3.0.1 on it?

Indeed, it will. Works like a charm. No problems whatsoever. :)
I just updated to 3.0.1 and jailbroke with redsn0w but whenever i plug my phone into my computer iTunes asks to update to 3.0.1, is this something to worry about?

You could always uncheck the auto update feature in itunes.

Well it says that i am still running the 3.0 version. I noticed in another thread you linked to iClarified's page for downloading firmware versions, and when I checked the page it has .ipsw file for the 3.0.1 update. Do you know if this file will work with the update to keep the new version on the phone?

It's been made pretty clear. Plug into iTunes and update to 3.0.1. Then, download the 3.0 ipsw file, from here if you have a 3G, http://appldnld.apple.com.edgesuite.net/content.info.apple.com/iPhone/061-6578.20090617.VfgtU/iPhone1,2_3.0_7A341_Restore.ipsw. Then run redsn0w and point to that file you just downloaded.
