If your on a windows machine the easiest program I have found is one called iPhoneBrowser. It opens the phone like Windows Explorer does your computer and allows you to drag and drop software onto the phone. There are several other options but I have found this to be the easiest. iBrickr also works for copying files onto the phone but I had some problems on a jailbroken 1.1.2 installing software off iBrickr. Copying files works great but I would stick to using Installer to put actual software packages on the phone.

use ssh, thats how most do it
Also do not leave ssh on because it will drain the battery fast.
