When the MPEG2 video on the DVD is ripped onto your hard drive, a folder is created containing the video information (video object files, dvd file structure, etc) and an empty audio folder. Unless you specify in the ripping process to separate out the audio, the audio stream is included in the video file.
In Handbrake, specify the folder containing the video TS file.
Try this Handbrake guide. It's written for the Mac, but you'll get the general idea.
